This is my setup:

DSL Modem -> EFW -> Linksys Router(DD-WRT firmware) -> switch -> Servers/Desktops.

I want to enable transparent proxy, but allow certain machines to bypass proxy. Is this an option with this set up? I know I can't do by IP because the Green interface of the EFW only sees the IP of the outside interface of the Linksys. Can I do it by MAC? Any suggestions or help would be great.

yes you can specify which MAC addresses you want to bypass the proxy...   The documentation specifies how to do this.
