How to add custom SA rules?

I tried adding a custom .cf file into /etc/spamd and /etc/spamassassin (not sure why both directories are there), and restarted spamd, but some spam that would obviously trigger my new rules don't seem to be.
Running spamassassin --lint -D shows that the .cf file is being read, but I somehow don't think it's being used for the running daemon.
Can anyone tell me the recommended directory to put custom rules in (and won't get overwritten/deleted during the auto SA-updates)?
