I have solved this problem for now by commenting the 'custom "/usr/local/bin/dir.d-exec /etc/openvpn/custom.client.d/"' line in the /etc/openvpn/openvpn.conf.tmpl file. Commenting this line in the template will result in removing the line from the written OpenVPN config files. It's needed to trigger regenerating the config files in order to remove these lines from the existing files. It's unknown for me at which point this exactly happens. I first edited the config files manually, but they were overwritten after a few minutes :). Changing a parameter using the web console, will logically trigger regenerating the config file. Good luck!
